We currently have two AD domains, each with 250-300 system. We are in the process of migrating to the newer of the two (abandoning the older, broken one), and that is where the Prism server has been setup.

So far, it's been pretty smooth installing the clients on same AD as the Prism server.

The older AD; however, is a big issue...

1. GPO does not work correctly, is error prone, and is extremely unreliable (one of the reason to abandon that AD).
2. RDP/Dameware is a very time consuming, tedious task with mixed connection results.
3. From my understanding, Prism will only run the client install as the user account which is currently logged into the server. Since no trust is setup (and cannot be) between our domains, this means I have no way to use the Prism Console to push the client.

Any suggestions or alternatives?

There isn't a way to do a Direct Install across domains, but you can create a standalone Subscription File executable that can then be run on the machines in the other domain in order to install the client. In the Console, choose Computers | Create Subscription File... to create this executable.
